10.2.4Bioinformatics Analysis

With biomics experiments, a large amount of complex biological data will be produced. How to make an accurate and reasonable analysis of the data and how to find out the biological significance is an important topic in biomics research. Bioinformatics tools can be applied to achieve the above objectives. Among them, clustering, gene ontology (GO) functional annotation and biological pathway analysis are three important methods.

Cluster analysis is a common technique for statistical data analysis. It is the task of grouping a set of objects in such a way that objects in the same group are more similar to each other than to those in other groups. GO is a controlled vocabulary used to describe the molecular function, biological process and cellular component of genes and gene products in a cell (Lü et al. 2009; Yang et al. 2010). Pathway analysis can identify subtle changes in related genes or proteins by representing interacting networks (Lü et al. 2010). By examining the changes in gene or protein expression in a pathway, the biological causes of Ag NPs can be explored. Clustering, GO and biological pathway analysis reflect three different aspects of the same set of biological data. Combining these three methods together could incorporate expression pattern, functional annotations and biological pathways, so as to describe biological processes comprehensively and to illustrate the molecular mechanism of cytotoxicity of Ag NPs effectively (Lü et al. 2010; Yang etal.2010).
